How long does it actually take, the estimated time isn't always right

Yes... I also suggest to wait a couple of hours and see whether or not the ETA melts down, which I assume.

There are quite a few different kind of long runs, but the gtx 980 should be able to complete most of them in less than 12 hours. 2x more if you run two GPU tasks at a time. Which is a good idea in my opinion as AMD CPUs are traditionally weak at single core performance and so you may distribute the load to two CPU cores.

Check the CPU and GPU utiliziation, keep the gtx980 at 90% load or greater but make sure the CPU has got some reserve to feed it. Most users recommend not running concurrent CPU tasks at all ... however I run six additional WCG tasks on my i7-3770S without noticable slowdown of my gtx 1080, which occupies two virtual CPU cores.

Besides, for 24/7 operation the GPU shall be kept at <70°C in order to ensure a good life span. If you own a heavily OC card, downclock it by 20MHz in Firestorm or Thundermaster and you will be surprised at the effect in terms of temperature. Just my two cents.

I would love to see HCF1 protein folding and interaction simulations to help my little boy... someday.

The GPU has likely downclocked. MSI Afterburner, GPU-Z and so on would tell you (look for the core clock rate MHz). As well as configuring MSI Afterburner with a fan profile, you might want to give the GPU a clean.
